The Hybrid-Maize software features intuitive and flexible input options, comprehensive tabular and graphic simulation outputs. The software comes with complete documentation of model formulation and validation. Moreover, all key internal model parameters are transparent and modifiable. Utility programs are provided as part of the software package to streamline capture of online weather data and subsequent conversion and reformatting, as well as checkup for suspicious or missing data entries. The software has a context-sensitive help system and a comprehensive user's manual with examples of applications. As BBSCs are flexible for modifying, deforming and editing, these methods provide intuitive interaction and more freedom for users to model trees interactively. These interactive methods can also be used in conjunction with other methods like generating tree models through L- systems or iterated function systems (1FS) so that the models are more realistic and natural through modifying and editing interactively. This work explores the variations of biomass allocated to fruits according to simple changes in the topological and phenological development of Arabidopsis thaliana plants. Four plants of the same genotype (ecotype Columbia) were grown in controlled conditions in growth chamber. Their topological differences were studied using the functional-structural model GreenLab. This paper describes an approach to extract branch skeletons from a single range image of a tree. A basis of this approach is that the trunk and branches are modeled by generalized circular cylinders, and the tree skeleton is defined as the connected curve-axes of these cylinders. In the proposed system, the range image is partitioned into patches at first based on the discontinuity of depth and axis direction, where each patch only contains points from the same branch. Then each patch is fitted with a series of circular cylinders. Finally the tree skeleton is generated by sequentially connecting the skeleton points of fitted cylinders. This work shows that cylinder fitting can be used to handle the incompleteness of input data, and generate accurate skeleton points and corresponding radii. The main contribution of this paper is that we proposed a new definition and computation of tree skeletons and introduced an efficient and robust cylinder fitting method. It includes two phases: preprocessing and rendering. In the preprocessing, we perform the simplification hierarchically in three levels: single leaf phyllotaxy group and whole crown. We first simplify each single complex leaf to a quadrilateral. Then, we implement the progressive leaf collapse in the phyllotaxy group and the crown one after the other. To accelerate the preprocessing, we search for the best leaf pair in a limited scope, where the pairs of leaves impossible to be collapsed are eliminated in advance. During the rendering, we determine detail levels for leaves locating in different positions of the crown according to the distance from the viewer to the rendered tree, and a statistical visibility. Finally, the less visible leaves are rendered coarsely. However, calibration of these functional-structural models (FSMs) often remains an open problem due to the topological complexity of trees and to the heavy measurements required. In this paper, we explore a possible way for dealing with the fitting problem, based on the GreenLab model approach. Detailed organ-level data including topological and geometrical measurements were collected on eight Chinese Pine (Pinus tabulaeformis Carr.) saplings grown near Beijing. Adaptation of GreenLab to introduce a flexible modeling for biomass allocation to ring growth is presented. The main assumptions, such as allometry rules and sink relationships, were investigated. The problem of calibration of a complex branching structure was solved by defining an average tree. In order to study more precisely the production of source organs, a controlled defoliation experiment was performed on single-stemmed cotton plants. Four regular leaf-pruning treatments were implemented to produce single-stemmed plants that retained a given number of functional leaves (i.e., 6, 9, 12 and 15, respectively) at the top of stem during the whole period of plant development, and compared with control plants (single-stemmed plants retaining all the leaves). Results show that the most productive treatment in terms of fresh above-ground biomass was the treatment with 12 functional leaves retained, which were significantly greater than control plants. The main objective was to determine the effect of particular roots on anchorage strength in two contrasted soils and to discuss acclimation of root growth with regard to mechanical constraints. The FE model was based on the description of herringbone-like root patterns. Tree overturning simulations were performed applying a lateral displacement to a rigid stem. The results showed that lateral roots are the main components of tree anchorage in clay-like soil whereas the taproot plays a more significant role in sand. The modes of failure were different in the two soils, resulting in different root-plate shapes and rotation axis positions. Anisotropic secondary growth as a response to mechanical perturbations was also discussed based on the calculation of von Mises' stresses at the surface of the root elements. The effect of such simplifications on the accuracy of parameter values should be quantified in order to define to what extent simplifications are valid. This study introduced a new method for model parameter optimization with sparse data of maize using a multi-fitting technique, evaluated the effect of such simplifications on the parameter values, and validated the calibrated model with four independent field data sets. The results showed that coefficients of variance (CV) among different simplifications were below 15% for most parameter values. The parameter values of the beta function varied more compared with those of relative sink strength for different simplifications. Organ biomass under four different climate regimes was simulated based on parameter values optimized with a sparse dataset. Significant (P<0.05) deviations of simulation vs. observation correlations from the 1:1 relationship were only observed for internodes of second experiment in 2003. In this paper, we propose a framework for simulating plant growth from its genotype. Thus the genetic correlations between the parameters can be taken into consideration when optimization processes are used to define ideotypes based on model parameters.
