In this study, traditional laboratory preparation protocols and commercially available nucleic acids extraction kits’ features were combined into a procedure suitable for extraction of either DNA or RNA in 96-well plate format at high throughput.Area of study: The study covers forest tree species from the United States of America.Materials and methods: The DNA and RNA protocol were tested on 27 species, including especially recalcitrant forest tree species, from five angiosperm and three gymnosperm families. DNA was also extracted from stored (from 2 to 6 years) silica-dried samples of 11 species of Pinaceae.Main results: The spectrophotometric analysis of DNA and RNA showed that gymnosperms yielded lower quantity, but higher quality nucleic acids than angiosperms which have variable results among species. The quantity and quality of DNA from stored samples were generally lower than fresh silica-dried samples. The RNA results showed high-enough yield (6.6 to 8.8 RIN) for downstream analyses.Research highlights: It was demonstrated that high quality and high molecular weight nucleic acids for Next-Generation Sequencing applications can be isolated from hundreds of samples from a wide range of taxonomic groups. Copete-Carreño, Pablo Ferrandis-Gotor","doi":"10.5424/FS/2020292-15932","DOIUrl":"https://doi.org/10.5424/FS/2020292-15932","url":null,"abstract":"Aim of the study: To study the germination ecology of two species of the genus Ribes to reveal their levels of morphophysiological dormancy (MPD) and to facilitate the production of plants from seeds, a key tool for population reinforcement.Area of study: Experiments were carried out both outdoors and in the laboratory in Albacete (Spain) with seeds from the Meridional Iberian System mountain range.Material and methods: Seeds from one population of Ribes alpinum and from other of Ribes uva-crispa were collected during several years. Embryo length, radicle and seedling emergence, and effects on germination of stratification and GA3 were analysed to determine the level of MPD.Main results: In R. alpinum, embryo length in fresh seeds was 0.49 mm, needing to grow to 1.30 mm to germinate. Warm stratification (25/10ºC) promoted embryo length enlargement to 0.97 mm. Afterwards, seeds germinated within a wide temperature range. Embryo growth and seedling emergence occur late summer-early autumn. In R. uva-crispa, embryo length in fresh seeds was 0.52 mm, being 2.10 mm the minimal size to germinate. Embryos exposed to a moderately warm stratification (20/7ºC + 15/4ºC) followed by cold (5ºC) grew to 2.30 mm. Then, seeds germinated ≥ 80% when incubated at temperatures ≥ 15/4ºC. Embryos grew in autumn/early winter, and seedlings emerged late winter-early spring.Research highlights: These results showed that R. alpinum seeds have a nondeep simple MPD while R. uva-crispa seeds have a nondeep complex MPD. The paper aimed to evaluate the current structural diversity of vegetation and its association with the physical environment of low-lying forest for proposing the rehabilitation interventions. Area of Study: We studied two forests, Chung-Mohlanwal and Dhana-Bheni on both riverbanks along river Ravi in the Jhok riparian reserve forest situated in the southwest of Lahore, Pakistan.Material and Methods: A methodological framework was developed based firstly, on direct comparison of diversity (measured by Hill numbers) and structure of existed vegetation layers (trees, shrubs, herbs, and grasses) and environmental factors (canopy structure, anthropogenic activities, microclimate, and soil characteristics) between the two forests and secondly, on environment-vegetation association using Canonical Correspondence Analysis (CCA) ordination method.Results: Dhana forest was more diverse vegetation layers (Shannon Diversity index 1D < 11) and intact due to plantation of uneven-aged tree stands of varied stand basal area and stem density. Microclimate under this forest could not support the dominant understory positively unlike the monoculture forest. On the contrary, Chung-Mohlanwal forest was under the influence of uncontrolled grazing activities, fuelwood extraction, and invasive species. We performed four types of spatial point pattern analyses: (1) Univariate analyses to explore the overall trees spatial pattern, (2) bivariate analyses to assess the spatial relationship between juveniles and A. marocana adults, (3) correlation between tree sizes (dbh) and distance between points pairs using the univariate mark correlation function, and (4) random labeling analyses between dominant and suppressed Moroccan fir individuals to assess competition patterns.Main results: We found a strong spatial aggregation of fir individuals and a positive intraspecific association between juveniles and adult trees. However, there were weak but significant distance-dependent effect on tree size and density-dependent effect on suppression pattern.Research highlights: Shade-tolerance, seed dispersal and/or microsite heterogeneity might play important roles in the observed fir patterns. The species keeps a gametophytic self-incompatibility reproduction system based on a single S-allele. In order to ensure a high mating probability and thereby long-term survival of the populations, a high S-allele diversity is needed.Area of study: Three populations of Caucasian apple along an altitudinal gradient in northern Iran were studied.Material and methods: Here, we evaluated the S allele frequency and genetic diversity based on a small set of individuals.Main results: Moderate genetic diversity within population and high genetic differentiation among populations are suggested. The pine forest containing 46 healthy monumental trees. The Ht/DBH ratio slightly decreased from first to last inventory. {"title":"Artificial intelligence with deep learning algorithms to model relationships between total tree height and diameter at breast height","authors":"İlker Ercanli","doi":"10.5424/fs/2020292-16393","DOIUrl":"https://doi.org/10.5424/fs/2020292-16393","url":null,"abstract":"Aim of Study: As an innovative prediction technique, Artificial Intelligence technique based on a Deep Learning Algorithm (DLA) with various numbers of neurons and hidden layer alternatives were trained and evaluated to predict the relationships between total tree height (TTH) and diameter at breast height (DBH) with nonlinear least squared (NLS) regression models and nonlinear mixed effect (NLME) regression models.Area of Study: The data of this study were measured from even-aged, pure Turkish Pine (Pinus brutia Ten.) stands in the Kestel Forests located in the Bursa region of northwestern Turkey.Material and Methods: 1132 pairs of TTH-DBH measurements from 132 sample plots were used for modeling relationships between TTH, DBH, and stand attributes such as dominant height (Ho) and diameter (Do).Main Results: The combination of 100 # neurons and 8 # hidden layer in DLA resulted in the best predictive total height prediction values with Average Absolute Error (0.4188), max. Average Absolute Error (3.7598), Root Mean Squared Error (0.6942), Root Mean Squared error % (5.2164), Akaike Information Criteria (-345.4465), Bayesian Information Criterion (-330.836), the average Bias (0.0288) and the average Bias % (0.2166), and fitting abilities with r (0.9842) and Fit Index (0.9684). In this research, through next-generation sequencing, we sought to search for and develop SSR markers in Prosopis tamarugo, in addition to assessing their transferability to other species in the Strombocarpa section.Area of study: The study was carried out in species of the Strombocarpa section collected in the “Pampa del Tamarugal”, located in the Atacama Desert (Chile); which is considered the driest and oldest desert on Earth.Materials and methods: The next-generation sequencing for the development of simple sequence repeat (SSR) or microsatellite loci for genetic research in P. tamarugo and their transferability in Prosopis burkartii and Prosopis strombulifera was used.Main results: A total of ~90.000 microsatellite loci in P. tamarugo were found, and a set of 43 primer pairs was used for validating SSR locus amplification. After five months, 588 emerged seedlings were harvested for phenol extraction from their leaves. Quantification of total phenols through the Folin-Ciocalteu method and condensed tannins by Porter's reagent method was carried out.Main results: total phenolics and condensed tannins correlated positively. Significant differences were found for the concentration of total phenolics and condensed tannins among regions and among genotypes, but not among populations within regions. The lowest levels of constitutive defences were found in the northern Iberian Peninsula. Also, the defensive phenolic content was significantly higher in regions with acidic soils. Nguyenminh, Chai Lak, Legesse Nebiyou, Jingjing Wang, Thang Buivan","doi":"10.5424/fs/2020292-16685","DOIUrl":"https://doi.org/10.5424/fs/2020292-16685","url":null,"abstract":"Aim of the study: The major objective of this study was to estimate the biomass increment and carbon (C) storage of the main ecosystem components in an age-sequence of three Acacia mangium plantation stands.Area of study: Chang Riec Historical - Cultural Forest, Southeastern region, Vietnam.Material and methods: In order to assess the biomass of different tree components, 36 trees with diameter at breast height ranging from 13.38 to 22.87 cm were harvested from the different aged stands. Biomasses of understory (shrubs and herbs), and litter were also determined. Carbon storage in the trees and understory biomass, litter, and mineral soil (0-50 cm) were determined by analyzing the C content of each compartment.Main results: The biomass in trees, understory vegetation, litter, and ecosystem increased with stand age. Soil C represented 61.99% of the total, aboveground tree biomass C made up 26.73%, belowground tree biomass C accounted for 7.01%, and litter comprised 2.96%, whereas only a small amount (1.30%) was associated with understory vegetation. The average C content of total tree (47.97%) was higher than those of understory and litter. Soil organic C stock in the top 50 cm depth in 4-, 7- and 11-year-old stands of A. mangium were 86.86, 126.88 and 140.94 Mg. C ha-1 respectively. Soil C concentration decreased continually with increasing soil depth. Total C storage of three planted forests ranged from 131.36 to 255.86 Mg.
