The configuration of the pupal gill filaments (e.g., the number of filaments and their branching form) is one of the most basic source of characters used in the discrimination of species in Simuliidae taxonomy. However, the use of these characters is not always sufficient for identification, especially for the separation of cryptic species such as in the <i>Simulium ornatum</i> species-group. In this study, the reliability of pupal gill filaments as a morphotaxonomic character in the identification of four species of the <i>S. ornatum</i> species-group (<i>Simulium ornatum</i> Meigen, 1818; <i>S. intermedium</i> Roubaud, 1906; <i>S. kiritshenkoi</i> Rubtsov, 1940 and <i>S. ornatum</i> sp.) was tested by using geometric morphometric analysis. Geometric morphometry was applied for the first time to the pupal stage of the family Simuliidae. A total of 196 pupae representing the <i>S. ornatum</i> species-group were used. Eighteen landmarks were determined by tpsDIG 2.32 analysis to reflect the length and width measurements of filament common stems for pupae, which are thought to differ among target species. The species was previously recorded from tropical Asia, including India, Sri Lanka, and Thailand. The current study confirmed the presence of <i>E. michaeli</i> in the vernal pools of Karachi, Pakistan. It was demonstrated that <i>S. emersum</i>, thanks to its high ecological plasticity, forms stands in all transitional zones of tributaries. <i>Sparganium erectum</i> participates in the formation of the vegetation cover in the estuarine and littoral zones of the reservoir, while <i>S. microcarpum</i> is not found in the littoral zone of the reservoir. It was shown that the latter two taxa are particularly sensitive to changes in the water level regime, which affects their ability to maintain their positions in phytocenoses. Using <i>Sparganium</i> as an example, it was established that the influence of the water level in the zone of river water discharge has an impact on the timing of reaching maximum biomass values, both in the free-flowing river zones and in their estuarine areas. A review and analysis of the concept of the estuary region and approaches to zoning the estuarine regions of rivers carrying water to the seas and oceans is provided. Based on the high biological potential, the great role in the life of receiving reservoirs, significant areas and extremely scarce data, the task is set of detailed comprehensive studies of the mixing zones of river and reservoir waters, as well as areas of bordering water bodies, that is, the tributary itself and the reservoir. The earliest information (1950s–1980s) on the formation of the fish population in the reservoir as a result of the adaptation of individual species to changed living conditions is considered. The characteristic features of the distribution of juvenile fish in the tributaries of the reservoir are shown: in the coastal zone of the mouth area and areas of bordering systems. Mouth areas and reservoirs in general are anthropogenically stabilized ecosystems. It is shown that for plankton communities the edge effect manifests itself in the frontal zone of the mouth area, and for contour communities (benthos and phytophilic fauna) the mouth area is characterized as an ecocline. This was reflected in changes in the physicochemical characteristics in the water of the Ild River mouth area, a tributary of the Rybinsk reservoir. During the period of maximum water heating in 2010, the total amount of organic matter, its labile fraction, and suspended solids were significantly higher compared to the period close to the long-term average. Organic matter was predominantly freshly formed compounds; the suspended form of iron predominated over the dissolved one. A highly significant correlation was noted between temperature and organic matter parameters. The families Pionidae (17 species) and Arrenuridae (16 species) were the most represented. The stations of the frontal zone differed from the others in the maximum values of species richness and abundance in all years. The faunistic similarity of the studied communities was generally low, except for the group of ones in the frontal zone and the transition zone of the reservoir. In the hot year of 2010, additional stations of the receiver joined this group. The increased species richness, abundance, and biomass of algae in the mouth area indicate that the edge effect is manifested in the tributary mouth area. A phytoplankton community is formed in the river mouth that is different from that in the adjacent areas.
