Merelli","doi":"10.1109/PDP.2016.117","DOIUrl":"https://doi.org/10.1109/PDP.2016.117","url":null,"abstract":"MicroRNAs (or miRNA) are key regulators of gene expression, but the precise mechanisms underlying their interaction with their mRNA targets are still poorly understood. Since miRNA are involved in the onset of many different diseases, the study of their interaction with the genome is very important to study. Although the experimental identification of miRNA can be performed using sequencing techniques, the characterization of their target is quite complex. Therefore, computational methods are required to focus the analysis on small set of possibilities. Unfortunately, the limited knowledge about the processes that regulate miRNA target association impairs the development of optimal algorithm for prediction of the regulated genes. This is the reason why a variety of miRNA target prediction algorithms are available, but results of their application are often inconsistent. Therefore, many miRNA targets have been computationally predicted, but only a limited number of these were experimentally validated. Different approaches can be used to recognize miRNA targets. These efforts have focused primarily on the quality of the sequence match between microRNA and target rather than on the role of the mRNA secondary structure in which the target is embedded. Nonetheless, it is known that the miRNA secondary structures contribute to target recognition, because there is an energetic cost to freeing base-pairing interactions within mRNA in order to make the target accessible for microRNA binding. This second approach can provide good results even when little is know about the conservation of the miRNA, but it has the drawback of being computationally very expensive. Nonetheless, congestion occurrence in wireless routers negatively affects the usability of high speed wireless links and considerably increases the network latency, therefore, in this paper, a congestion-aware platform (CAP-W) is introduced for wireless NoCs in order to reduce both internal and external congestions. The whole platform of CAP-W consists of an adaptive routing algorithm that balances utilization of wired and wireless networks, a dynamic task mapping approach that tries to minimize congestion probability, and a task migration strategy that considers dynamic variation of application behaviors. Two important steps in this process are evaluation of a single design configuration and design space exploration. In the first part of design process, high-level simple analytical models for application mapping and evaluation are used and modified aiming at accelerating the evaluation of a single design configuration. Using the analytical model the design space is pruned and explored at high speed with low accuracy. In the second part of the design process, two Multi Objective Optimization Algorithms based on Particle Swarm Optimization and Simulated Annealing have been proposed to perform design space exploration of the pruned design space with higher accuracy taking advantages of low-level architectural simulation engines. The results obtained by proposed algorithms will provide the designer more accurate solutions within an acceptable time. Considering the MJPEG application as the case study, each of these methods produces a set of near-optimal points. Each scenario includes the target system and some threat agents that compose the attacks enabled by the system vulnerabilities to reach some predefined goals. The suite applies a Monte Carlo method with multiple simulations of the agent attacks against the target system. The simulation applies a formal model of the target system that describes the system nodes, the components with their vulnerabilities, and the logical topology. This paper proposes an extension to model in a more accurate way how the relations and the interactions among applications affect the agent attacks. After introducing this extension, we show how it supports the modeling of web applications. In this paper, we present a GPGPU model for birds flocking simulation using NVIDIA's CUDA framework. This technology has been widely adopted in computational science and have dramatically increased computation performances. Using the autonomous agent approach with multi-agents and multiple groups for birds flocking modeling, we present the ACIADDRI model both aggregate motion of a large number of birds in virtual environment and other species or predators avoidance in the plane as well. From these experiments we gained significant performance improvements in the terms of speedup. Also attackers make greater use of encrypted protocols to hide from detection and to hinder investigations. Currently, most security systems (e.g., Intrusion Detection Systems (IDSs) and firewalls) cannot effectively analyze encrypted traffic. This results in \"blind spots\", which can put the security of a whole environment at risk. In this paper, we propose a system that is capable of investigating encrypted Remote Desktop Protocol (RDP) connections. In the first step the private RSA key of the RDP server is used to decrypt the TLS/SSL layer of the RDP stream. In the second step our system extracts all relevant information (e.g., keystrokes and transferred files) from the RDP connection. This information makes it possible to reconstruct the behavior and the activities of an attacker with a high accuracy. Microbenchmarks try to measure individual characteristics that influence the performance. First, performance, in operations or bytes per second, is measured with respect to the occupancy and as such provides an occupancy roofline curve. The curve shows at which occupancy level peak performance is reached. Second, when considering the cycles per instruction of each compute unit, we measure the two most important characteristics of an instruction: its issue and completion latency. This is based on modeling each compute unit as a pipeline for computations and a pipeline for the memory access. We also measure some specific characteristics: the influence of independent instructions within a kernel and thread divergence. We argue that these are the most important characteristics for understanding the performance and predicting performance. The results for several Nvidia and AMD GPUs are provided. A large percentage of the workload submitted to large-scale systems is bag-of-tasks (BoT) applications. Each BoT is a collection of independent tasks that do not communicate with each other. This type of tasks is used in astronomy, data mining and image processing. BoT load balancing has been studied in the literature from a performance perspective. In this paper, we study BoT load balancing from an energy efficiency perspective. We propose two load balancing mechanisms that are evaluated through simulation in a heterogeneous cluster environment. BoTs and high-priority real-time tasks are both submitted to the cluster, in order to represent more accurately the workload submitted in large-scale systems. The usefulness and popularity of evolutionary computing methods are also well established. There are various types of evolutionary methods that are mostly sequential, and some others have parallel implementation. We propose a method to parallelize Imperialist Competitive Algorithm (Multi-Population). The algorithm has been implemented with MPI on two platforms and have tested our algorithms on a shared-memory and message passing architecture. An outstanding performance is obtained, which indicates that the method is efficient concern to speed and accuracy.
