Analysis of Microsatellites in Citrus Unigenes 柑橘属植物微卫星分析

{"title":"Analysis of Microsatellites in Citrus Unigenes","authors":"JIANG Dong,&nbsp;ZHONG Guang-Yan,&nbsp;HONG Qi-Bing","doi":"10.1016/S0379-4172(06)60060-7","DOIUrl":"10.1016/S0379-4172(06)60060-7","url":null,"abstract":"<div><p>Simple sequence repeats (SSRs) were investigated in the unigene sequences from expressed sequence tags (EST) of sweet orange (<em>Citrus sinensis osbeck</em>), trifoliate orange (<em>Poncirus trifoliata Raf.</em>) and other citrus species and cultivars. A total of 37 802 citrus unigene sequences corresponding to 23.29 Mb were searched, resulting in the identification of 8 218 SSRs. Among them there were 4 913 (59.8%) mono-, 1 419 (17.3%) di-, 1 709 (20.8%) tri-, 114 (1.39%) tetra-, 23 (0.28%) penta- and 40 (0.49%) hexa-nucleotide SSRs. The estimated frequency of SSRs was approximately 1/2.8 kb, which could be extrapolated to 1 SSR-containing unigene in 4.6 unigenes. The maximum length of the SSR ranged from 40 to 105 bp depending on the repeating numbers of the motif in the SSR. The overall average length of SSRs was 20.9 bp. The frequencies of different SSR types (di-, tri-, tetra-, and penta-nucleotide repeats) were very similar between sweet orange and trifoliate orange. The mononucelotide repeats appeared to be the most abundant SSRs within sweet orange and trifoliate orange, followed by trimeric repeats. The adenine rich repeats such as A/T, AG, AT, AAG, AAAT, AAAG, AAAT, AAAAG, AAAAT etc. were predominant in each type of SSRs (mono-, di-, tri-, tetra-, and penta-), whereas the C/G, CG, CCG repeats were less abundant. Twenty-five primer pairs flanking EST-SSR loci were designed to detect the possible polymorphism of six citrus cultivars including sweet orange and trifoliate orange. Calli derived from mature embryos of <em>japonica</em> rice cv. H1493 were used as target tissues. Various aspects in transformation and regeneration processes including callus induction and culture, <em>Agrobacterium</em> concentration and duration of co-cultivation, bacterial elimination and transformant selection were examined in order to improve the transformation efficiency. An optimized transformation conditions was established including: using an <em>Agrobacterium</em> strain, LBA4404(HP4404), which carries a super-virulent helper plasmid pCH32, for the infection; a modified N6 medium system for callus induction and culture; pH 5.6 for media in pre-cultivation and co-cultivation; <em>Agrobacterium</em> concentration at OD<sub>600</sub> = 1.0 for 3 days co-cultivation and 7 days for a resting period of the infected calli. In this article, de novo mutations were detected in two out of the four patients, and one of the four female members was identified as an obligate <em>DMD</em> gene carrier based on the haplotype analysis. Multiple PCR and STRs haploid linkage analysis are rapid, accurate, objective methods to identify female member status, and well suited for routine use in clinical laboratories engaged in <em>DMD/BMD</em> research for counseling, gene diagnosis and prenatal diagnosis. During mPCR analysis, the amplicon of exon 45 showed different electrophoresis mobility in different kinds of gels. In this study, we conducted a molecular-based genetic analysis of Bph9 in Kaharamana, a Sri Lanka rice variety resistant to BPH insects of East and Southeast Asia. An F<sub>2</sub> segregating population composed of 180 plants was constructed from the cross between Kaharamana and 02428, and each F<sub>2</sub> plant was self-crossed to obtain F<sub>2:3</sub> family. The bulked seedling test method was used to evaluate the resistance of F<sub>2:3</sub> families, and the genotype of each F<sub>2</sub> plant was inferred from the phenotype of corresponding F<sub>2:3</sub> family. Linkage analysis indicated that the resistant gene Bph9 in Kaharamana was located between SSR markers RM463 and RM5341 on chromosome 12 with linkage distances of 6.8 cM and 9.7 cM, respectively. After differential screening and sequence analysis of the selected clones, 90 unique cDNA clones were found, of which 74 clones were with known functions according to the putative functions of their homologous genes in the database. They may be involved in pathogen response, signal transduction, transcription, etc. Expression differences of 17 out of the 26 selected cDNA clones in resistant and susceptible lines were confirmed by RT-PCR. Expression profilings of the 26 cDNA clones at the early stages after inoculation were also revealed by RT-PCR. The association between three economic traits (body weight, cashmere yield and fineness) in this new breed of goats and the marker genotypes were analyzed. To clarify the mechanism of homoeologous chromosome pairing and create wheat-rye translocation lines, two wheat-rye substitution lines, 5A/5R and 6A/6R were crossed. The chromosome behavior of pollen mother cells (PMCs) in meiosis was investigated in hybrid F<sub>1</sub>. Homoeologous chromosome pairing between wheat and rye occurred in 22.91% of PMC. Wheat-rye translocation lines were identified via C-banding and <em>in situ</em> hybridization (GISH) in hybrid F<sub>2</sub> and later generations. In F<sub>2</sub> generation, translocations happened in 9 of 45 plants, reached to 20%.
