Since pathways are (complex) dynamical systems, in-silico models are often studied by applying numerical integration techniques for Ordinary Differential Equations (ODEs), or stochastic simulation algorithms. However, these techniques require a rather accurate knowledge of the kinetic parameters of the modeled chemical reactions. Moreover, in the case of very complex reaction networks, in silico analysis can become unfeasible from the computational viewpoint. Consequently, in the last few years several approaches have been proposed that focus on estimating or predicting dynamical properties from the analysis of the structure of the biochemical pathway. This means that the analysis focuses more on the interaction patterns than on the kinetic parameters, and this usually makes it possible to deduce the role of each molecule and how each molecule qualitatively influences each other, by abstracting away from quantitative details about concentrations and reaction rates.","PeriodicalId":89077,"journal":{"name":"Annual ORNL Biomedical Science and Engineering Center Conference. They are unique since they exhibit a high degree of self-organization and differentiation, and thus recapitulate many of the features of the tissues from which they were derived. In this work, Poloxamer 407 was used as building block to synthesize a poly(ether urethane) (PEU), which aqueous solutions formed gels with improved stability and mechanics compared to Poloxamer itself. PEU chains formed micelles in aqueous solution (diameter ~40 nm at 25°C) and systems with PEU content higher than 5±1% w/v underwent a temperature- driven gelation. Gel properties were tuned acting on PEU concentration in the starting solutions, with compositions within the range 8-18% w/v showing high potential for biomedical applications (gelation at 37°C within 3-10 minutes, residence time from few days to many weeks, injectability). Model proteins (bovine serum albumin, horseradish peroxidase) were encapsulated in mild conditions and their release was modulated by gel composition (on day 3, approx. 85, 65 and 55% of encapsulated payload released from gels with 8, 15 and 18% w/v concentration). Released peroxidase retained approx. 30-40% of its activity up to 2 days, a key aspect for biomolecules in the drug delivery field.","PeriodicalId":89077,"journal":{"name":"Annual ORNL Biomedical Science and Engineering Center Conference. Numerous, complementary platforms are available, but these are not readily compatible in terms of workflows or data formats. Both image scientists and clinical investigators could benefit from using the framework which is a most natural fit to the specific problem at hand, but pragmatic choices often dictate that a compromise platform is used for collaboration. Manual merging of platforms through carefully tuned scripts has been effective, but exceptionally time consuming and is not feasible for large-scale integration efforts. Hence, the benefits of innovation are constrained by platform dependence. Removing this constraint via integration of algorithms from one framework into another is the focus of this work. We propose and demonstrate a light-weight interface system to expose parameters across platforms and provide seamless integration. In this initial effort, we focus on four platforms Medical Image Analysis and Visualization (MIPAV), Java Image Science Toolkit (JIST), command line tools, and 3D Slicer. We explore three case studies: (1) providing a system for MIPAV to expose internal algorithms and utilize these algorithms within JIST, (2) exposing JIST modules through self-documenting command line interface for inclusion in scripting environments, and (3) detecting and using JIST modules in 3D Slicer. We review the challenges and opportunities for light-weight software integration both within development language (e.g., Java in MIPAV and JIST) and across languages (e.g., C/C++ in 3D Slicer and shell in command line tools).</p>","PeriodicalId":89077,"journal":{"name":"Annual ORNL Biomedical Science and Engineering Center Conference.
