Genetic studies have shown evidence of a link between immune diseases and cancer; therefore, deficits of immune system-related genes could be involved in cancer development. In this study, we compiled a curated list of immune system-related genes linked to cancer. In this study, we constructed a list of immune system-related genes by selecting relevant genes from Gene Autoimmune disease Association Database (GAAD), International Union of Immunological Societies (IUIS) and DisGeNET databases. After careful curation and deduplication, 722 genes were classified into three tiers according to gene-disease association scores from the DISEASES tool: Tier-1 (147 genes), Tier-2 (332 genes), and Tier-3 (243 genes), reflecting their links to immune diseases. Using online pathway analysis tools DAVID and Enrichr, we verified the biological functions of the genes in each tier. Functional validation analyses showed that Tier-1 genes were strongly enriched for cytokine-mediated signaling, interleukin pathways and innate/adaptive immune responses, reflecting important immune-cancer mechanisms. Tier-2 genes were mainly enriched for innate immune responses, chemokine signaling pathways, and T-cell differentiation and checkpoint pathways. This reflected the Tier-2 genes’ broader immune regulatory functions. Tier-3 showed less immune-related functional enrichment than Tier-1 and Tier-2, enriched for complement activation, telomere maintenance, and broad cellular pathways. We believe that this curated immune-cancer gene database of 722 genes will be a valuable and reliable source for scientists studying the relationship between immune system-related genes and cancer. It provides a biologically validated source that might complement automated gene-disease association sources and support the training and enhancement of current AI tools used to identify genes linked to cancer from large datasets.</p>","PeriodicalId":72427,"journal":{"name":"BMC genomic data","volume":" ","pages":""},"PeriodicalIF":2.5,"publicationDate":"2026-03-18","publicationTypes":"Journal Article","fieldsOfStudy":null,"isOpenAccess":false,"openAccessPdf":"https://www.ncbi.nlm.nih.gov/pmc/articles/PMC13112774/pdf/","citationCount":null,"resultStr":null,"platform":"Semanticscholar","paperid":"147482497","PeriodicalName":null,"FirstCategoryId":null,"ListUrlMain":null,"RegionNum":0,"RegionCategory":"","ArticlePicture":[],"TitleCN":null,"AbstractTextCN":null,"PMCID":"OA","EPubDate":null,"PubModel":null,"JCR":null,"JCRName":null,"Score":null,"Total":0}

METHODS: A total of 1146 cases of women of childbearing age, voluntarily participating in FMR1 gene detection, were enrolled in this study from April 2021 to January 2024 in our outpatient clinic for regular prenatal check-ups, genetic counseling, and medical treatment for adverse pregnancy history. A triple-primer PCR approach was utilized to determine the CGG repeat numbers in the FMR1 gene among normal subjects, followed by a further examination of the CGG repeat numbers in fetuses from premutation female carriers. RESULT: In a cohort of 1,146 women, two individuals had premutation alleles (57 and 97 repeat sizes), corresponding to a carrier frequency of 0.17% (2/1,146). Eight individuals had intermediate (gray zone) alleles (repeat sizes 45–54), resulting in a carrier frequency of 0.70%. The combined frequency of premutation and intermediate (gray zone) alleles was 0.87% (10/1,146). No full mutation alleles were identified. CONCLUSION: This cross-sectional study provides baseline data on the regional distribution of the FMR1 CGG repeat among women of childbearing age in Northeast Sichuan. The carrier rate of the premutation was 0.17%, and the frequency of intermediate alleles was 0.70%. These numbers represent regional prevalence only. Nuclear factor Y (NF-Y) is a key transcription factor family in eukaryotes, known to regulate abiotic stress responses in plants by binding to the CCAAT-box motif in promoter regions. Despite its significance, the NF-Y gene family has not been systematically identified in A. membranaceus prior to this study. Here, we identified 34 AmNF-YC genes from the A. membranaceus genome and characterized their gene lengths, domain architectures, and amino acid sizes. Phylogenetic analysis classified the AmNF-YC members into three distinct subfamilies (I, II, and III). Notably, proteins within the same clade exhibited conserved motif structures, suggesting that evolutionary relatedness may reflect functional similarities. Gene Ontology (GO) enrichment assigned the AmNF-YC genes to 23 functional categories, indicating substantial functional diversification despite the presence of conserved protein motifs. Furthermore, based on cis-acting element analysis, we investigated the responses of AmNF-YC genes to methyl jasmonate (MeJA) treatment. Six AmNF-YC promoters contained MeJA-responsive elements, and NF-YC genes regulated by MeJA exhibited significantly upregulated expression following MeJA treatment. This pathology is due the mutations in the CTNS gene that encode the cystinosin protein. In this retrospective study, we aimed to explore the genetic and phenotypic diversity of Tunisian patients with cystinosis in order to identify recurrent variants and their correlation with clinico-pathology features. METHODS: Our retrospective study was conducted between 2022 and 2025 in collaboration with pediatric departments of Sahloul hospital of Sousse, Taher Sfar hospital of Mahdia and Hedi Chaker Hospital of Sfax, Tunisia. The entire coding region of CTNS-cDNA was screened to identify mutations and polymorphisms in 10 families: 5 unrelated and 5 related families with cystinosis. Screening for the common 57-kb deletion was performed by standard multiplex PCR, followed by direct sequencing of coding exons and their flanking exon–intron boundaries in the CTNS gene. RESULTS: Molecular analysis of the CTNS gene was performed in affected individuals and their relatives, leading to the identification of six pathogenic variants. Two of them were previously reported in the Tunisian population: c.829dup (p.T277fs; rs752919200), c.971-1G > C (rs2142982540), c.1001 C > A (p.T334N; rs3375433), c.925G > A (p.G309C; rs758813679), and c.251delA (p.N84fs; rs1057516296). A novel frameshift mutation, c.529delA (p.N177Tfs) was also detected. The c.829dup variant was present in six homozygous patients (5 related and one unrelated) and one heterozygous patient. In total, 39 SNPs were identified, including ten novel variants that have not been reported in ClinVar. The most frequent was rs161400 (c.779 C > T; p.T260N), which co-occurred with all variants except with c.829dup; was also observed in heterozygous carriers of c.829dup exhibiting a severe cystinosis phenotype. CONCLUSION: Our findings underscore the potential phenotypic modulatory role of the rs161400 SNP, particularly in individuals carrying rare CTNS variants compared to patients carrying the recurrent c.829dup mutation. This study emphasizes the significance of the broader genetic landscape, including variant–variant interactions, in shaping the phenotypic heterogeneity observed among patients. The polysaccharide capsule is a main virulence factor that defines pneumococcal serotypes, among which serotype 3 is highly invasive and associated with severe clinical outcomes. Experience from countries that implemented pneumococcal conjugate vaccines (PCVs) earlier have demonstrated a shift in serotype distribution, with a notable increase in serotype 3 following vaccine rollout. Given the persistence of serotype 3 despite widespread vaccination, genomic studies have been conducted in different countries to better understand the serotype. This pilot study utilizes whole genome sequencing (WGS) analysis to provide preliminary insights into the population structure and resistance profiles of serotype 3 clones in Malaysia. RESULTS: Five S. pneumoniae serotype 3 isolates were recovered from blood specimens of Malaysian pediatric patients with invasive pneumococcal infections between 2022 and 2023. All isolates were confirmed as serotype 3 by phenotypic testing and genomic identification. Whole genome sequencing that involved Illumina NovaSeq6000 sequencing platform generated 470,029–779,194 reads, with > 35 mean Phred score, average GC content of 39–40%, and ≥ 99.9% genome completeness. Genomic analyses revealed genome sizes ranging from 1.94 to 2.00 Mb, comprising 56 to 80 contigs, with N50 values ranging from 64,020 to 103,653 bp. Genomic characterization based on single nucleotide polymorphism (SNP) identified three distinct lineages in Malaysia: GPSC12/ST180, GPSC43/ST6011, and GPSC83/ST1377. Antimicrobial susceptibility testing identified a multidrug-resistant GPSC43/ST6011 isolate, resistant to erythromycin, clindamycin, tetracycline, and trimethoprim–sulfamethoxazole, corresponding to the presence of ermB, tetM_12, and mutations in folA and folP. The remaining isolates were phenotypically susceptible to all tested antimicrobials without resistance determinants detected in the genomes. Despite variation in penicillin-binding protein (pbp) gene profiles, all isolates remained susceptible to beta-lactam antibiotics. CONCLUSION: The study presents a preliminary genomic characterization of invasive serotype 3 S. pneumoniae in Malaysia. The identification of distinct lineages and a multidrug-resistant clone highlight the value of genomic data in understanding local pneumococcal epidemiology. A nationwide genomic surveillance is important to monitor emerging high-risk clones and antimicrobial resistome to combat invasive diseases caused by serotype 3 S. pneumoniae in Malaysia.</p>","PeriodicalId":72427,"journal":{"name":"BMC genomic data","volume":" ","pages":""},"PeriodicalIF":2.5,"publicationDate":"2026-02-06","publicationTypes":"Journal Article","fieldsOfStudy":null,"isOpenAccess":false,"openAccessPdf":"https://www.ncbi.nlm.nih.gov/pmc/articles/PMC12977499/pdf/","citationCount":null,"resultStr":null,"platform":"Semanticscholar","paperid":"146133645","PeriodicalName":null,"FirstCategoryId":null,"ListUrlMain":null,"RegionNum":0,"RegionCategory":"","ArticlePicture":[],"TitleCN":null,"AbstractTextCN":null,"PMCID":"OA","EPubDate":null,"PubModel":null,"JCR":null,"JCRName":null,"Score":null,"Total":0}

It originated from C. annuum var. minimum, native to Mexico, Southern Peru, and Bolivia. High temperatures negatively affect all key development stages of chili, including fruit set, pollen viability, floral aberration, and the number of seeds per fruit. Heat stress tolerance is a crucial trait in chili and may be regulated by the Adenylate Kinase (ADK) gene family. Although ADK genes have been studied in Arabidopsis thaliana, Oryza sativa, Glycine max, Solanum lycopersicum, and Solanum tuberosum, they remain uncharacterized in C. annuum. This study presents the first genome-wide analysis of the ADK gene family in chili, including gene identification, phylogenetics, motif analysis, expression profiling, and stress-related interaction networks. This study identified nine ADK genes in C. annuum and 70 orthologs from four other species using BLASTp. Phylogenetic analysis grouped the genes into four clades, while gene structure analysis revealed gene lengths ranging from 1,204 to 13,304 bp, with 4 to 17 exons. Conserved motifs and ADK domains were identified. Chromosomal mapping placed the genes across nine chromosomes, with segmental duplications aiding expansion. Predicted subcellular localization suggested that most CaADK proteins localize to chloroplasts and mitochondria. In silico expression profiling showed that CaADK1 and CaADK8 had the highest expression under heat stress, indicating their potential role in thermotolerance. A strain, NIBRFGC000505922, was isolated from rhizosphere soil in South Korea and showed plastic-degrading activity against polycaprolactone and polylactic acid, indicating its potential for treating biodegradable plastic waste. However, genomic data for F. acetilerea are not yet available, which limits understanding of its biodegradation abilities. The objective of this study is to present the first draft genome sequence of F. acetilerea strain NIBRFGC000505922 to offer insights into its gene content, including carbohydrate-active enzymes (CAZymes), biosynthetic gene clusters (BGCs), and potential plastic-degrading enzymes. DATA DESCRIPTION: We assembled the genome of F. acetilerea strain NIBRFGC000505922 using Illumina NovaSeq and PacBio Revio HiFi sequences. The genome sequence is 50.2 Mb across 12 scaffolds (N50: 5.2 Mb, GC: 47.6%). BUSCO analysis against Sordariomycetes_obd10 showed 97.9% completeness. We predicted 13,961 protein-coding genes and assigned functions to 10,824 of them. Among these, 466 are CAZyme and 36 are biosynthetic gene clusters; additionally, 12 candidate genes linked to plastic degradation were identified, supporting the strain’s potential for plastic breakdown. This genome resource offers a valuable foundation for understanding the molecular mechanisms underlying fungal plastic degradation and exploring its applications in environmental biotechnology.</p>","PeriodicalId":72427,"journal":{"name":"BMC genomic data","volume":"27 1","pages":""},"PeriodicalIF":2.5,"publicationDate":"2026-01-28","publicationTypes":"Journal Article","fieldsOfStudy":null,"isOpenAccess":false,"openAccessPdf":"https://www.ncbi.nlm.nih.gov/pmc/articles/PMC12924253/pdf/","citationCount":null,"resultStr":null,"platform":"Semanticscholar","paperid":"146260339","PeriodicalName":null,"FirstCategoryId":null,"ListUrlMain":null,"RegionNum":0,"RegionCategory":"","ArticlePicture":[],"TitleCN":null,"AbstractTextCN":null,"PMCID":"OA","EPubDate":null,"PubModel":null,"JCR":null,"JCRName":null,"Score":null,"Total":0}
