For DNA sequence, in this study, the k-mer approach was adopted for pattern extraction and the entropy of the pattern frequency distribution among classes was for pattern weighting. For CDS sequence, however, the pattern extraction was based on the identification of distinctive protein functions which were formed by CDS clustering and a weighting method, similar to $tf*idf$ approach, for these protein functions was proposed. The experimental resources were download from NCBI and there were 35 classes (virus family) consisted of $1,877$ viruses selected. The highest values of classification accuracy via SVM classifier were as high as $94.7%$ and $91.3%$ via DNA and CDS sequences, respectively. This study not only proposed a novel approach for virus classification but also provided a new methodology for comparative genomic analysis.","PeriodicalId":391184,"journal":{"name":"2011 IEEE 11th International Conference on Bioinformatics and Bioengineering","volume":"40 1","pages":"0"},"PeriodicalIF":0.0,"publicationDate":"2011-10-24","publicationTypes":"Journal Article","fieldsOfStudy":null,"isOpenAccess":false,"openAccessPdf":"","citationCount":null,"resultStr":null,"platform":"Semanticscholar","paperid":"122923115","PeriodicalName":null,"FirstCategoryId":null,"ListUrlMain":null,"RegionNum":0,"RegionCategory":"","ArticlePicture":[],"TitleCN":null,"AbstractTextCN":null,"PMCID":"","EPubDate":null,"PubModel":null,"JCR":null,"JCRName":null,"Score":null,"Total":0}

However, the \"universe\" containing all possible compounds, the so-called chemical space, is vast, and therefore, the libraries store only its representative parts. Thus, to explore the whole chemical space and to identify all its promising parts containing e.g., drug-like molecules computational methods have to be developed and employed. In this paper, we propose a method for traveling in the chemical space called Molpher. Given two molecules, Molpher is intended to find a sequence of related compounds, called path in the chemical space, leading from the starting molecule to the target one. The path is generated by iterative application of the so-called morphing operators corresponding to simple chemical operations such as adding or removing an atom or a bond. The molecules on the resulting path represent a focused library that can be used as a starting point for other experiments. We also propose a testbed for examining qualities of algorithms such as Molpher. The testbed is used to describe Molpher's qualities in terms of ability of finding a path in the space in the given time.","PeriodicalId":391184,"journal":{"name":"2011 IEEE 11th International Conference on Bioinformatics and Bioengineering","volume":"3 1","pages":"0"},"PeriodicalIF":0.0,"publicationDate":"2011-10-24","publicationTypes":"Journal Article","fieldsOfStudy":null,"isOpenAccess":false,"openAccessPdf":"","citationCount":null,"resultStr":null,"platform":"Semanticscholar","paperid":"116549578","PeriodicalName":null,"FirstCategoryId":null,"ListUrlMain":null,"RegionNum":0,"RegionCategory":"","ArticlePicture":[],"TitleCN":null,"AbstractTextCN":null,"PMCID":"","EPubDate":null,"PubModel":null,"JCR":null,"JCRName":null,"Score":null,"Total":0}

Using terms in an ECG signal ontology, ECG signals are annotated by locating the positions of elementary waves, including their onset, offset, and peak positions. Rules are used for extracting features, e.g., heart rate, PR intervals, RR intervals, and QRS intervals, from annotated signals. An arrhythmia indicator ontology is constructed in order to define concepts representing different characteristics of ECG waveforms, which are then used for defining necessary and sufficient conditions for arrhythmia classification of signal portions. Using standard semantic web ontology and rule languages, i.e., OWL and SWRL, for rule and ontology representation, knowledge content in this framework can be integrated with other existing knowledge sources for retrieval of related information, e.g., recommended treatment.","PeriodicalId":391184,"journal":{"name":"2011 IEEE 11th International Conference on Bioinformatics and Bioengineering","volume":"43 1","pages":"0"},"PeriodicalIF":0.0,"publicationDate":"2011-10-24","publicationTypes":"Journal Article","fieldsOfStudy":null,"isOpenAccess":false,"openAccessPdf":"","citationCount":null,"resultStr":null,"platform":"Semanticscholar","paperid":"115502890","PeriodicalName":null,"FirstCategoryId":null,"ListUrlMain":null,"RegionNum":0,"RegionCategory":"","ArticlePicture":[],"TitleCN":null,"AbstractTextCN":null,"PMCID":"","EPubDate":null,"PubModel":null,"JCR":null,"JCRName":null,"Score":null,"Total":0}

We have already showed that the ultrasound wave stimulation could accelerate the hydroxyapatite precipitation on the bioactive titanium surface. The purpose of this study was to investigate whether a similar effect in vitro. Hydroxyapatite (99.9%) soaked in simulated body fluid under the ultrasound wave radiation, and accessed by scanning electron microscope and X-ray diffraction, the mass of precipitation was measured. The soking time were 3day, 1week, 2weeks, and the ultrasound wave irradiation distance 5cm, and the irradiation time 20min/day. In result, hydroxyapatite soaked in simulated body fluid showed the more rich hydroxy lapatite precipitation on the surface in ultrasound wave radiation. These facts suggested that ultrasound wave promoted the osteo conductivity of hydroxyapatite as the bioactive titanium.","PeriodicalId":391184,"journal":{"name":"2011 IEEE 11th International Conference on Bioinformatics and Bioengineering","volume":"34 1","pages":"0"},"PeriodicalIF":0.0,"publicationDate":"2011-10-24","publicationTypes":"Journal Article","fieldsOfStudy":null,"isOpenAccess":false,"openAccessPdf":"","citationCount":null,"resultStr":null,"platform":"Semanticscholar","paperid":"128415964","PeriodicalName":null,"FirstCategoryId":null,"ListUrlMain":null,"RegionNum":0,"RegionCategory":"","ArticlePicture":[],"TitleCN":null,"AbstractTextCN":null,"PMCID":"","EPubDate":null,"PubModel":null,"JCR":null,"JCRName":null,"Score":null,"Total":0}

Initially, a subject looked at an image of human face until the subject remembered the facial features of the face. Then we carried out the EEG experiment. Each face used in the experiment was divided into three regions: eyes, nose and mouth, and two other faces were randomly selected. Totally, nine regions, three for each face, were randomly selected and shown on the monitor for the subject. Based on the collected brain waves, the amplitude of P300 signals achieved a significant difference between the regions of the remembered face and other two faces. In this way, a face by combining eyes, nose and mouth could be generated which is the same as the remembered face. We had succeeded recognize a human face by retrieving the brain waves after the subject watching at the facial regions. This is very useful to find out the criminal by the witness who was only required to watch the facial features.","PeriodicalId":391184,"journal":{"name":"2011 IEEE 11th International Conference on Bioinformatics and Bioengineering","volume":"38 1","pages":"0"},"PeriodicalIF":0.0,"publicationDate":"2011-10-24","publicationTypes":"Journal Article","fieldsOfStudy":null,"isOpenAccess":false,"openAccessPdf":"","citationCount":null,"resultStr":null,"platform":"Semanticscholar","paperid":"124501411","PeriodicalName":null,"FirstCategoryId":null,"ListUrlMain":null,"RegionNum":0,"RegionCategory":"","ArticlePicture":[],"TitleCN":null,"AbstractTextCN":null,"PMCID":"","EPubDate":null,"PubModel":null,"JCR":null,"JCRName":null,"Score":null,"Total":0}

PEG of molecular weight two million was used. And the PEG lubricity agent samples prepared a kinds of 3wt% in this study. We performed mechanical experiment and observation of wear surface. The mechanical experiment for wear test on ultra-high molecular weight polyethylene (UHMWPE) and Co-Cr alloy of artificial joint : a control group and PEG group. The human symovial fluid and hyaluronic acid were prepared for the control group. The wear surface observation of UHMWPE was performed by scanning electron microscope (SEM). The mechanical experiment results suggested that the wear of control group less volume than that of PEG group. The SEM pictures showed the wear of control group progressing than that of PEG group. These results showed that PEG lubricant might be effective as an artificial lubricant in joint.","PeriodicalId":391184,"journal":{"name":"2011 IEEE 11th International Conference on Bioinformatics and Bioengineering","volume":"78 1","pages":"0"},"PeriodicalIF":0.0,"publicationDate":"2011-10-24","publicationTypes":"Journal Article","fieldsOfStudy":null,"isOpenAccess":false,"openAccessPdf":"","citationCount":null,"resultStr":null,"platform":"Semanticscholar","paperid":"117007888","PeriodicalName":null,"FirstCategoryId":null,"ListUrlMain":null,"RegionNum":0,"RegionCategory":"","ArticlePicture":[],"TitleCN":null,"AbstractTextCN":null,"PMCID":"","EPubDate":null,"PubModel":null,"JCR":null,"JCRName":null,"Score":null,"Total":0}

When performing PCR-RFLP for SNP genotyping, feasible primer pairs are subject to numerous constraints and require a restriction enzyme for discriminating the target SNP. In this study, we develop a method for natural PCR-RFLP primer design for SNP genotyping using a particle swarm optimization algorithm. The in silico simulation with SNPs of the SLC6A4 gene demonstrates that this method reliably produces designs for natural PCR-RFLP primers which best fit the common primer constraints and also identifies available restriction enzymes.","PeriodicalId":391184,"journal":{"name":"2011 IEEE 11th International Conference on Bioinformatics and Bioengineering","volume":"84 1","pages":"0"},"PeriodicalIF":0.0,"publicationDate":"2011-10-24","publicationTypes":"Journal Article","fieldsOfStudy":null,"isOpenAccess":false,"openAccessPdf":"","citationCount":null,"resultStr":null,"platform":"Semanticscholar","paperid":"126212531","PeriodicalName":null,"FirstCategoryId":null,"ListUrlMain":null,"RegionNum":0,"RegionCategory":"","ArticlePicture":[],"TitleCN":null,"AbstractTextCN":null,"PMCID":"","EPubDate":null,"PubModel":null,"JCR":null,"JCRName":null,"Score":null,"Total":0}

The cells can probe the stiffness of the ECM and alter their own function accordingly. The objective of this study was to investigate the applicability of a mathematical model by comparing the simulation results generated by the model with published experimental results for the migration of fibroblast, smooth muscle, and glioma cells on substrates. Cell -- substrate traction was assumed to be a nonlinear function of the Young's modulus of the substrate. Simulation parameters were determined so that the tractions and cell speeds agreed with the experimental results. It was shown that the mathematical model could predict the fibroblast migration speed by increasing the Young's modulus of the cell with that of the substrate. Simulation results showed that the smooth muscle cell speed exhibited a biphasic relationship with respect to the substrate stiffness for two fibronectin concentrations, where the limit of elasticity sensing decreased as the fibronectin concentration increased. The numerical results also predicted that the glioma cell migration speed increased with the substrate stiffness. This mathematical model could be used to predict the experimental data for the migration of these different cell types, and is particularly suited for modeling the smooth muscle and glioma cells.","PeriodicalId":391184,"journal":{"name":"2011 IEEE 11th International Conference on Bioinformatics and Bioengineering","volume":"72 1","pages":"0"},"PeriodicalIF":0.0,"publicationDate":"2011-10-24","publicationTypes":"Journal Article","fieldsOfStudy":null,"isOpenAccess":false,"openAccessPdf":"","citationCount":null,"resultStr":null,"platform":"Semanticscholar","paperid":"128508170","PeriodicalName":null,"FirstCategoryId":null,"ListUrlMain":null,"RegionNum":0,"RegionCategory":"","ArticlePicture":[],"TitleCN":null,"AbstractTextCN":null,"PMCID":"","EPubDate":null,"PubModel":null,"JCR":null,"JCRName":null,"Score":null,"Total":0}
