{"title":"Cloning and Bioinformatics Analysis of Chlorophyll Degrading Gene PPH from Curcuma alismatifolia","authors":"Huaqiao Ding, Lihui Mao, Wei Hu, Qing Dong, Jianxin Liu","doi":"10.5376/pgt.2020.11.0003","DOIUrl":"https://doi.org/10.5376/pgt.2020.11.0003","url":null,"abstract":"To obtain key enzyme gene PPH in chlorophyll degradation process of Curcuma alismatifolia , on the basis of obtaining a large amount of transcriptome information by sequencing the full-length transcriptome, we had screened and analyzed these transcriptome information and obtained 2 PPH genes which named PPH1 and PPH2 . The PPH1 gene (GenBank: MT077178) has a full-length cDNA sequence of 1 795 bp in length, an open reading frame of 1437 bp (from 138 to 1 574 bp), and encode a sequence with 478AA amino acid. The PPH2 gene (GenBank: MT077179) has a full-length cDNA sequence of 1393bp, an open reading frame of 1227bp (from 70 to 1296bp), and encode a sequence with 408AA amino acid. Using Blast, Translate tool (ExPASy), Clustal Omega, Find Conserved Domains (NCBI), ProtParam, TMHMM Server, SOPMA, SWISS-MODEL, ClustalX (1.81), MEGA4.1 and so on. Their amino acid composition, physical and chemical properties, conserved domains, secondary structures, tertiary crystal structures, and molecular phylogeny were predicted and analyzed. The nucleotide and protein amino acid sequences of PPH1 and PPH2 have high homology with these PPH genes of other species, and both of them contain a conserved region PLN02578 with hydrolase characteristic. Molecular phylogenetic analysis showed that a small cluster of PPH1 and PPH2 were closest to Musa acuminate PPH (XP_018677219.1), but far away from dicotyledons. The morphological and histological characteristics of granular embryonic callus were studied by light microscopy using Spuur resin section. The results showed that the yellowish and granular embryonic callus was induced on modified MS medium were supplemented with 1.5 mg/L 6-BA and 0.5 mg/L IAA, the highest induction ratio was 66.7%. The highest proliferation net weight (14.73 g) was presented at modified MS medium were added 1.5 mg/L 6-BA an d 0.4 mg/L IAA. Milky white globular or heat shape somatic embryo was differentiated from calls that originate d from outer or inner-epidermis, the embryonic callus was composed of cells with big nuclear, vigorous division and containing starch granules. The inner embryonic cell clusters showed spiral or oval shapes. These structures were further developed to somatic embryos, which were transformed to complete clumps of small plants from the surface of callus. Healthy developed seedlings rooted on MMS+ 0.1mg/L IAA. Due to its huge genome size and no available reference genome, SNP marker is very limited in faba bean. To identify genome-wide SNP markers, we obtained 35.47 Gb data from eight landraces by RAD-sequencing, with an average of 4.77 Gb data for each accession. A total of 245443516 reads were generated, the single accession has an average of 30680439.5 reads, and the average length of the reads reaches to 144 bp. The Q20 and Q30 values were over 97.89% and 93.83%, respectively. The GC content between the reads varied from 38.05% to 40.09%. Using a special Bayesian method under the situation of no reference genome, we identified 3722 SNPs among the eight landraces. Regarding the single accession, the detected SNPs varied from 3278 to 3578, and the homozygous SNPs number was larger than that of heterozygous SNPs for most of accessions. For the SNP types, T:A->C:G type has the largest proportion (38.8%), followed by C:G->T:A (28.0%) and the smallest is T:A->A:T (7.5%). 31 SNPs were selected to convert into KASP markers, and they showed a success rate of 66.7% through amplifying on 46 accessions.
