Ekosistem padang lamun adalah salah satu ekosistem penting yang ada di laut dan memiliki banyak manfaat bagi keberlangsungan hidup biota laut. Penelitian ini bertujuan untuk mengetahui komposisi jenis, kerapatan lamun, persentase tutupan dan kualitas perairan di Pulau Sintok, Pulau Menjangan Besar dan Pelabuhan Legon Bajak. Pertumbuhan lamun sangat dipengaruhi oleh kualitas perairan disekitar ekosistem lamun. Perbedaan kualitas perairan diduga dapat mempengaruhi kondisi lamun di Pulau Sintok, Pulau Menjangan Besar dan Pelabuhan Legon Bajak. Metode pengamatan kondisi ekosistem lamun menggunakan metode line transek kuadrat. Metode analisis korelasi yang digunakan adalah analisis pearson correlation. Analisis hubungan kualitas perairan dengan kerapatan lamun di dapatkan nilai korelasi pada suhu sebesar -0.569, pada arus sebesar -0.216, pada kedalaman sebesar -0.706, pada pH sebesar -0.715, pada salinitas sebesar 0.715, pada nitrat  sebesar 0.136 dan pada fosfat sebesar 0.715. Berdasarkan hasil analisis variabel kedalaman, pH, salinitas, fosfat menunjukkan nilai korelasi yang kuat, variabel suhu menunjukan nilai korelasi yang cukup sedangkan variabel arus dan nitrat menunjukkan nilai korelasi lemah terhadap kerapatan lamun Karimunjawa National park are one of the national park which have a very diverse biological wealth. Seagrass ecosystem is one of the important ecosystems in the sea and has many benefits for the survival of marine life. This study aims to determine the species composition, seagrass density, cover percentage and  water quality in Sintok Island, Menjangan Besar Island and legon bajak harbor. The growth of seagrass is influenced strongly by the quality of the waters in the seagrass ecosystem. Differences in the quality of the waters are thought to affect the condition of seagrass on Sintok Island, Menjangan Besar Island and Legon Bajak Harbor. The method used to observe the condition of the seagrass ecosystem is seagrass-watch method. The correlation analysis method used is the regression analysis with correlation test. Analysis of the relationship of water quality with seagrass density indicated a correlation value at -0.569 temperature, at -0.216 current, at -0.706 depth, -0.715 pH, at 0.715 salinity, at 0.136nitrates, at 0.715phosphates.
